Most of the pain in gstr 9c is not the filing. It is the reconstruction beforehand — fixing invoices that were raised without the fields the return needs. This page is about removing that work rather than speeding it up.
Filing software versus billing software
They are different products and confusing them is an expensive mistake. A filing tool takes numbers and puts them on the portal. A billing system produces the numbers.
If your returns are painful, ask which half the pain is in. If it is uploading, a filing tool helps. If it is assembling — and for most small businesses it is — then no filing tool will touch it, because the problem happened three weeks earlier at the invoice.

GSTR-9C: the reconciliation statement
GSTR-9C is a reconciliation statement filed alongside the annual return by taxpayers above a turnover threshold. Its job is to reconcile the figures in the GST returns against the audited financial statements for the same year.
That is a different exercise from the annual return itself, and a more revealing one. The returns were built from invoices; the accounts were built from the books. Where the two disagree, the statement has to say why — and the explanations are usually structural: income recognised in a different period, items treated as supplies in one and not the other, credit reversed in the accounts but not in the returns.
Who has to file it, at what turnover, and whether it requires certification by a professional have all changed since it was introduced — including a move away from mandatory certification towards self-certification. This is one of the areas of GST that has moved most, so the current requirement for your turnover is genuinely worth confirming rather than assuming.
The preparation is not really a filing task. It is an accounting task, and the practical lesson is that it goes well only if the billing records and the books were built from the same data in the first place.

A month-end sequence that works
- On the 1st, stop billing into the closed month. A cut-off that everyone respects removes more problems than any software feature.
- Check the invoice series for the month — no gaps, no duplicates, and the last number continues into the new month.
- Review B2B invoices for a missing or malformed GSTIN. These are the ones that cost your customer credit.
- Review anything billed to another state and confirm it carries IGST.
- Confirm every line has an HSN or SAC.
- Download the GSTR-1 summary and reconcile the total to your own sales figure for the month.
- Reconcile purchases against the downloaded GSTR-2B, and chase suppliers who have not filed.
- Hand the summaries to whoever files, with the reconciliation working file attached.
Late filing, and why it compounds
Late fees and interest are the visible cost. The larger cost is that a late GSTR-1 delays your customers’ input credit, and business customers notice.
The other compounding effect is internal: a month that was not closed properly makes the next month harder to close, because you are now reconciling two. Three months of that and the annual return becomes a project.
Closing on time is mostly about the data being ready on the 1st, which is a billing problem, not a filing one.
What your CA actually wants from you
Not access to your software. A complete, correct outward supply summary in a file they can open, and a purchase list that reconciles to 2B.
The most common complaint from practitioners is not that a client uses the wrong product. It is that the data was never captured — GSTINs missing, place of supply guessed, HSN blank — and no amount of skill at the filing end recovers that.
A billing system that makes those fields unavoidable is worth more to your accountant than one with better reports.
What a GST invoice legally has to carry
Rule 46 of the CGST Rules sets out what a tax invoice must show, and it is a longer list than most invoice templates carry. Getting one field wrong does not usually cost you anything the day you raise it — it costs your customer their input credit months later, which is a harder conversation.
The fields are:
- Your name, address and GSTIN
- A consecutive invoice number, unique within the financial year
- The date of issue
- The customer's name, address and GSTIN where they are registered
- Place of supply, and the state code, for inter-state supplies
- HSN or SAC against every line
- Description, quantity, unit, rate and taxable value per line
- Rate and amount of CGST, SGST/UTGST, IGST and cess, shown separately
- Whether tax is payable on reverse charge
- Signature or digital signature of the supplier or an authorised person

CGST, SGST and IGST — worked out, not chosen
Whether a sale attracts CGST and SGST or IGST is not a preference. It follows from the place of supply: same state as your registration means the tax splits into central and state halves, a different state means one integrated tax at the combined rate.

Why does my GSTR-1 not match my sales figure?
Usually a cut-off problem — invoices raised into a closed period — or credit notes not referencing the invoices they correct. Occasionally it is a B2B supply that landed in B2C because the customer GSTIN was missing.
Can I still use my existing filing software?
Yes. The export is a file, so it hands off to any filing tool or practitioner. Change only the part that is costing you time.
How far back can I fix a mistake?
Corrections are made by credit or debit note referencing the original invoice, and the adjustment has to be declared within the statutory window — broadly, by the relevant return of the following financial year or the annual return, whichever is earlier. Past that the commercial correction stands but the tax adjustment does not.
Can more than one person use it?
